I can't post it here, since it's not about the RA, but I suppose I can ask you to view the thread. I've linked threads before and not had them moved.

Try draining the aftermarket trans fluid, and replacing it with the Honda Genuine Manual Transmission Fluid... Its alot thinner than standard gear oil/synchromesh... Would be an easy and cheaper place to start before getting into a complete teardown... Let me know what that does for ya...
I have had 3 Civics in the past(CRX SI , hatchback SI and LX 4 door). You can aliviate a lot of the problems by just eliminating all the extra slack that the shifter mechanism and clutch cable(at the tranny) have.
Try red line MTL fluid, sometime is cures the problem. It is too soon to determine a tranny failure. A faulty engagement of the shifting could be directly related to the two things I just mentioned.
Also, make sure there is nothing obstracting the path of the linkage at the tranny location.
