Reading over this, I'm thinking its the timing chain, too. (I know you said someone checked it out, but it might be worth it for you to give it a visual inspection when you have some time.)

hi guys, thanks again for not giving up on my car.

have now updated car back to the stock ECU flash (ie. untuned state, pre-ecutek)
problem's still there
and yes, I have the service manual. (there's a free download available, no purchase required) and have printed out the relevant pages and checked it out already. like I said, the installation looks correct.

there is a possibility the cam sensors went bad I guess. but short of swapping with another X is there a way to test? lemme go read the manual again..

Have you taken it to the dealer see if they can figure it out?

This will sound very stupid and I doubt it's the problem since I'd guess you'd get a CEL, but check your coils and sparks. I had this exact problem on my Audi TT with it bucking and VERY rough idle when stopped. High RPM was fine with no issues, but pushing 2-3grand was vibrating and lurching. Turned out to be a bad coilpack, no issues again. This was on a DSG (Audi's "SST").

Again, far fetched but MUCH cheaper with similar response from vehicle.

this really sounds like something to do with your spark plugs or the coil pack is definitely a possibility

This! One of the wires could have been damaged throughout the ordeal, and you don't even see it.

I hate to say it, but your dealer might be able to help. The MEDIC system they use shows a lot of live data and a savvy tech might be able to figure it out.
