Car missing and Xede flashing a code. Help, Please!

Car missing and Xede flashing a code. Help, Please!
I just sent my Xede in for the overheat problem. No problems there...Dustin took good care of me.
I reloaded my Dyno4mance tuned maps to the Xede after getting it back...that went smoothly, without incident.
However, now that it is reinstalled, after driving around for about 30-45 minutes (this has happened twice in about 15-20 trips so far...) the car starts missing (not misfire, a miss) and the Xede is flashing a pattern:

The above is watching the red and green elements in the two color remote LED, as best as I can remember it. It flashed and ran missing like this for about 5 minutes or so. By the time I got to where I could get to the Xede behind the glovebox, both were flashing fast in unison like it does when ignition is first turned on, but not started yet (LED on XEDE was flashing either orange or red...sorta colorblind...I know it wasn't green) and the car was running without missing anymore, but also had no boost control...just waste gate spring controlling boost.
There were no OBDII codes set; SES light stayed out (...and yes, it's working)
I limped it home on that. Once home, I shut off the car and restarted...all was well, dang it. Hard to fix something that won't stay broken.
Can anyone shed some light on where to find the error reporting via flashing LEDs for the Xede?
It a SMART install, BTW.
I have checked the following: power, ground, pins properly seated in the connectors, bad crimps (pulled pins from black and gray connectors...all look good. Did one at a time so as not to misplace any), wiggled and tugged the PnP harness for the Xede with no result.
Ideas???

did you try unplugging the whole thing and then reattaching it? to me it sounds like a bad ground or a bent pin, but you said you checked that. honestly i've never heard of it flashing between both led's. have you tried turning the ignition on without starting the car and then wathing the led on the xede itself. does it eventually go to green after a few seconds? if so, you're map may just have not loaded. last resort: call vishnu!

I am wondering if the maps were 'corrupted slightly' when I reloaded them after the overheat repair. If this is the case, maybe it's getting confused under a certain situation, or 'dropping' the maps in mid-stream??
I am going to try reloading them when I get home this weekend and check pins and grounds...again.
The LED on the Xede and the remote LED both went through their normal routines when I restarted the car...it started and ran without any missing. It just started this while pulling away form a light...in traffic so normal driving, no hard acceleration. It's done it twice, same flash pattern on the remote LED. Didn't check the Xede LED the first time.
In the end you're probably right, a call to the mothership is maybe the quickest way to find out what the Xede is trying to tell me.

If anyone's interested...which I suspect not.
The problem is still heat. Can pack the unit in ice-packs and drive for hundreds of miles in 95*+ heat with never a hiccup. I think that proves it.
I have removed the unit permanently and gone the ECUflash route...
Interestingly, all the problems with the car going out of closed-loop at idle and under light loads (noticed by Andrew @ Dyno4mance this spring while tuning my SMART V390 setup...) went away with removing the unit as well...Hmmmmm, bad Xede from the get go?
Sending it back to the mothership, again, for repair/replacement. Might see about adapting it for flex-fuel in the future given the poor resale value.
At least the LC-1 works and is judged to be one of the most accurate.
Not all bad coming out of the SMART Xede world.
