Yes, the larger Aperture II still adds power with the stock manifold. However, it is larger than the inlet of the manifold itself and there's probably a small amount of disturbance as the air flows from the larger opening through the smaller one. We haven't noticed any driveability issues, etc... as we've done this numerous times on street cars, but you may not be getting all the potential gains out of the part until you have a larger opening on the intake manifold. There is some material that could be removed on the manifold itself to increase the inlet size.

Yes, that's about as large as we can bore without damaging the core. The original Aperture is the same size as the inlet on the stock intake manifold.

It is not required, but there are some alterations in the software that can be performed in conjunction with the WORKS Aperture to fully maximize its benefits.
