Unknown problem

I have this problem with my 09 ralliart an it's been going on for a while but thought it was part of it till it got worse
I get very hard jerks during take off then it feels like the clutch finally engages from there my rpms do not go up smothly they jumb every 500-1000 rpm There is alot of clicking sounds too.
An this goes on till third gear.
This also happens when I'm going WOT. I do have a video I'll try to post it up so it can make a little more sense
When I'm shifting from second to thrid gear my rpm jumbs an extra 1000 rpm then grabs on to 3rd very hard so on for 4th
5th an 6th seem okay
But once I hit 55mph my rpms bounce an extra 200-500 rpm an it keeps it up till I hit 65
I've also noticed in 5th I feel a small kick in the back side of my car once I hit 55mph. I'm not sure if it's my rear diff but it's noticeable once it hits
I have had my trans oil change an also have a trans fan aswell
I was planing on getting a tune
next week but now I'm not so
sure
If any of guys know what this might be please let me know

You were probably been launching your car too hard or racing it. Good luck getting it fix.

You didn't mention it, but did you get a tune when you installed your TBE?

I'll plug my ecu an give that a try an see if it helps.

No I didn't get a tune when I got my exhaust put in but
I've had it on for about a year now an it hasn't been giving me problems till now

If my clutch were to be bad think it would be better just to upgrade the clutches then paying for a whole new one?

It's your trans. If you haven't had the car tuned, bring it in to the dealer for diagnosis. The mods you've listed should not make you ineligible for a replacement transmission so long as you are within the warranty time/mileage limitations
