My peak boost each gear
1st 18
2nd 19
3rd 16
4th 18

 

sorry for rambling on im tired, there might be something worth reading here

so what your saying is its running a lot better with the stock air box right?

go run it at the track again. that probably gave you a couple MPH back.

next do some boost leak tests,
check the plugs,
do some other check up that others have said.
i would replace the engine bay back to stock.

so its just exhaust, then go run the car again!

or at any time bring this to a dyno and see whats going on with it.

boost should spike around 20-22 and fall 2-3 psi below that by redline.

 

Seems to me a doctor would be a bit more responsible than driving around with no cat...and if you don't have a cat, do you get a CEL or is there a CEL fix of some kind?

Now my clutch is going out when im in 3rd and i punch it with the clutch fully let out it will rev up a 1000 rpms and drop down then it will catch. same in 4th i cant get any thing to go right and i went back to stock.

 

The doctor's son story is sounding alot more probable now! Another thought, this was this doctor's track car (no cat, maybe not street driven). Definitely check out the engine. Maybe he sold it because it lost some seconds at the track...
