Help with Funky AFR
I followed your directions. If you remember, there was a thread where you told me how to define the tables and how to display them in rpm. I set both enable and disable to 2500 rpm.
But it is not relevant to the problem, since the car exhibited the same problem with a stock flash w/o ANY new maps defined. I basically used stock xml files and a stock rom to flash the ECU and the problem persisted.

Actually, I was having this issue while tuning. I had it nailed down at 11.5 till around 5500. I made a couple of changes and logged in the exact same location not 20 min later and the AFR read 10.8. Confused, I went back around and logged again ... 11.5. the car was at normal temps the entire time, boost an load were nearly identical as well.
I have not read all the way back ... are you using Innovate for WBO2?

I am using an innovate LM-1.
BTW, I have a code reader/clearer. I hooked it up after the car exhibited the problem I am talking about and told it to erase all codes even though there were none. Then I went logging and the problem persisted.
I read through the entire thread. I was thinking it was weather or elevation but now I believe it's the long-term fuel trim too. Your AFR went back to normal after you flashed - that cleared the fuel trim too. I don't think clearing trouble codes clears fuel trims. The ECU either has to lose power or be reset (reflashed).
That's the only thing that would change your fueling after a long period of driving. It's where your car wants to settle so I'd try fixing the trim problem or tuning to where it settles like you said you have (your temporary work-around).

afaik clearing codes resets all trims to pre readiness state, if not disconnecting power to the ECU will erase all adaptation.
Aren't trims are a result? Why would trims be off with stock injectors and stock injector parameters? What is giving the ECU a signal to get the trims out of whack? Would it be a faulty O2 sensor?

I have logged fuel trim with MJ's Mitsulogger for an extended period of time (30-40 minutes) and I got:
FuelTrim_Low: 0
FuelTrim_Mid: peaked @ 9, but stayed steady @ 7
FuelTrim_High: 0
The only trim that is off is the mid. Would that cause this problem? What should I do to get the FuelTrim_Mid to read 0?

Actually, I checked the logs and I did log the O2 feedback. The O2 feedback goes as high as 21 on my car and as low as -6. Most of the time it is in the teens. I hope that is the problem so I can start solving it.
