problem shifting 2-3, 4-5

I recently installed a new long block in my car and everything seemed to go in smoothly. It fired up right away with no leaks or misses at all.
I went for a test drive to see how everything was running and I noticed a decent amount of vibration at mid to upper rpm's, almost felt like the drivetrain had solid mounts or something. Also the tranny didn't want to shifter over in the gates. (2nd to 3rd and 4th to 5th)
I went back and first checked the cables and shifter to make sure there was nothing binding or whatnot. Unfortunately everything was fine on the cables.
I went to move the shifter lever that is on the transmission cover under the battery and it was difficult to move back and forth. Does anyone know what that would be to make tension on shifting those gears? The tranny shifted fine before the engine swap so its very strange that this is going on.

Did you check all the timing on the belts before you put the motor back in?

the head/cams were left stock, the upper marks were lined up fine.
the sounds is coming from the tranny side. plus it doesnt explain the difficulty shifting

any ideas? can the shifter fork be bent somehow?
