only running on 2 cylinders

ok so i had my motor built and used a different ecu with a flash now i got the motor back together and doesn't throw any codes but its only running on 2 cylinders.i tried checking the spark using a visual coil spark check tool my dad had,on cyl 2 and 3 when running the light was blinking rapidly to show spark was there,on and off on and off very quickly like it should,on cyl 1 and 4 and light was on constantly, what could cause that?im guessing that means it does have spark but isn't firing but what could cause this?

Check the voltage to the injectors. Antilag200's recent build brought some little quirky problems to my attention recently. Sounds like it might be one of these things.

You check the firing order? You said it runs on 2 cylinders--I would think it wouldnt start at all. I have never been able to make one run on 2 cylinders. But check the simple things first.

1-3-4-2, #1 is the front cylinder, closest to the belts/ pulley. Pull the dist cap off turn the distr --hit the starter looking at the rotor for the direction it turns.
So, the wire hooked to #1 cylinder, the next one in the direction the rotor is turning should be connected to #3 cylinder and so forth. then the next should be hooked to #4 and finally #2...sounds like you have them out of order to me.

What color is the smoke? Does it seem to be coolant smoke or oil burning smoke? Lots of things can cause smoke.
