So I removed my flywheel and noticed it has 3 pins sticking out that go into the pressure plate once together. Is that something I need to remove before sending it off to resurface or do they handle that?

But if its removed and inserted again wouldn't it vibrate lose after a couple thousand miles and cause havoc in the clutch housing?

I just went to get the flywheel resurfaced and the guy tried removing the pins and it did not come out, his tool even broke. He said the best thing to do is to cut it off. Is that okay since it's just a guide? Will I have any problems?

your flywheel is warped. Just buy a new one.
