Weird electrical issue with only #2 and #3 coils. Need help.

Hey Guys.
I did a bottom end swap on my EVO 9. And now the car barely starts but starts and it won't stay running unless I give it gas. All grounds are connected etc. throws a code for speed sensor and it did throw one for P0011 A Camshaft Position - Timing Over-Advanced or System Performance (Bank 1)) but then whent away. Before the bottom end swap. Car started. Idled and ran perfect on the basemap my tuner provided me. Now it it runs good on #1/4 but barely on #2 and almost none on number 3. Keep in mind if I give gas. It runs good. But once I let of gas. It dies. I got injectors cleaned because I tought it was injectors. Nope. Even tested the voltage output of each injector at cranking and it was 5.2/5.3 volts. I have a Prius COP kit. I've even used my friends known good working sparktech cop and it's still doing the same thing. Something somewhere got damaged while I pulled the engine out and put it in and I can't figire it out.
Any ideas would be great. I have a good untouched EVO 9 engine harness that I am contemplating on putting in there to see if that will fix the issue.

Thanks

I'd start by making sure there are no vacuum leaks. Also, a data log of it idling with afr right before it dies would probably help. Another thing to look at is how old is the fuel in the tank. Also, have you tried interchanging your coils?

No vacum leaks at all. My tactix cable took a **** the other day so can't datalog. Fuel is a few days old e85 that tested 86-87% alcohol. I've used a known working sparktech cop kit and mine home made one. Same thing. Where do I start digging? Car ran perfectly fine prior to me pulling the engine out and replacing it with a fresh bottom end 2.4. Nothing changed. Same injectors. Cams etc.

how do you know it's cylinders 2/3 having an issue?

check wiring. 1/4 and 2/3 are the paired cylinders for ignition so 2/3 sounds like something with spark/ignition

After the car starts with giving gas and holding the gas pedal so it runs. I shut it off after about 15-20 seconds. Number 1/4 runners are hot. Number 2/3 are barely warm. One of them is almost cold. I'll be pulling the engine harness out today and swapping in a virgin never messed with engine harness. I dellomed the entire engine harness and found nothing. But I could smell melting rubber from somewhere and I can't pin point where it's coming from.

Is the base map for a 2.4? Speed density or MAF? Are the injectors firing?

Basemap is for a 2.4. It ran the old 2.4 with 10.1 pistons perfectly. All I did was swap the bottom end to a new 2.4 with 9.5 pistons. It's on SD or fuel temp. Didn't ask the tuner. Yes all injectors wires get fuel and I got the injectors tested. They are good. It still won't work properly on #2 and 3.

It's getting spark. It's getting fuel. I think it's lifters in number 2/3 cylinders. Gonna take them out. Bleed them. I'll report back if it fixes the issue.

assuming you have dual maps, you are on the e85 map and not pump?

Figured it out.
Bent valves.
How.
I don't know. Engine was timed properly.
