Shifting
Change the trans. fluid as well or did you do that already? You said the t. case and rear diff, but not trans. I think, like everyone is saying, its a problem that just develops overtime. I bought my car a little over a year ago with 34k on it and i now have 50k and its been doing it since the day i bought it. Nothing has broken or been repaired (except the clutch).
I just bought my '06 Evo MR with 24k miles on it, and I have the same problem. In addition to warming up the engine, however, if you sit in the garage with the clutch depressed and just run through the gears a few times before you leave the house, it helps to warm up the transmission fluid. But in mine shifting into 2nd and 3rd gear for the first half mile or mile every time I drive it kind of makes me cringe. If you shift slowly into the gear though, letting the revs drop a bit, it seems to help...
I have the same problem on my Nissan Altima SE-R with a 6-speed manual tranny also made by Aichi Kikai - same supplier as the 6-speed manual for the Evo.

if what you're refering to can be described as a "notchy" feeling going from 1st to 2nd, then get used to it - mine was like that from the day I bought it brand new. Yes, it does get easier to shift once the fluids have warmed up some.
I learned from someone else on this board to start out shifting from 1st to 2nd like this: come out of 1st - quick pause in middle of shift - then smoothly into 2nd. Seems to help some; then resume normal shifting once car has warmed up.
Some have found the underhood and shifter base aluminum bushing upgrades to help a bit as well.
