Based on all of this, and what STM mentioned, I would take your car to a reputable tuner and have them look at your tune. It sounds like there's something going on with modifications rather than something being broken.
A good reputable tuner should be able to look it over, and let you know what the car has on it, mod wise, and tune wise, and what you need to do to run it safely, or what you need to do to get it running the way you'd like.
SD = Speed Density by the way, and STM is Street Tuned Motorsports... a reputable tuner in New York State. Not sure where you're located.
