I would say go with the SE over the MR and save yourself a couple thousand dollars, the only thing you will be missing is the MR struts and the 6 speed which is probably not better than the 5 speed.
I would say go with the SE. I have the MR and the only reason for that is that I did not do my research before buying. I now regret that decision.
The only real difference between the SE and the MR is that the MR has a 6 speed and Bilstein shocks.
You don't really gain much with the 6 speed: a little longer overdrive at the cost of more shifting. People will always say the 6 is weak, but I haven't seen or heard of anything happening to it.
As for the shocks: with the money you save buying the SE, you can get some new coilovers.
That is my opinion.
Good luck finding one and be sure to check out the thread about "What to look for when buying an Evo." Very informative
Edit: here is the link.

SE!!!
But...
If you drive a lot on the freeway I would prefer MR. GSR/SE usually wants to be shifted to "6th gear" on the freeway =) 70mph youre about 3.5krpm and you'll want to gas it up a bit cause the turbo spooling sound always get to you. Goodluck.
