Slight stumble/hesitation at idle and low rpms in neutral....?

Well im not sure if this is a problem or not but it is annoying me and i just want to make sure. The situation is that when the car is idleing i hear a stumble/hesitaion/pop come out of the exhaust. I did not remember hearing the car do this before i got my TurboTrix mail-in flash and boost controller. If i watch the tach the idle does not move its just every like 2 seconds i get a hesitaion that you can hear out of the exhaust. Also if the hood is up, you can hear it in the valves. It sounds like they stop for a split second. The hesitation is erratic, it could happen one after the other then not do it for a few seconds or like every 2 secons. I also found out that while in neutral if i bring the rpms up to about 1500 you can hear the hesitation in the exhaust tone like every half second or so. Other than that the car is running perfect. Not sure if this is normal or what, any info would be appreciated.
