Before or after? usually rough idle is a leak, bov getting stuck and in my case recently its the stock boost solenoid.

You probably not calibrate the idle speed with no load, half load, full load and air conditioning. It is the first to be done before the first time you turn on the PFC and the engine starts.

1
It is necessary to have a cold start and let the engine warm up, while warming up you can turn on the radio . When warmed up let engine run for 10-15 minutes.
2
Now you need to add more load, turning blower in half and turning the headlights. Let to work for 10-15 minutes. Engine will play RPM up then down, but in the end stopped on what you have written in the idle settings.
3
Now give the full load ie add all that is. high beams, air conditioning, music, but not on maximum))), and turning blower to maximum. Now let engine work just 10-15 minutes, as it searches the frequency of idle valve.

If that does not help return the stock ECU and check the valve idle, the probability of it not working ability.

The Latest option but will work one hundred percent.
Return to factory defaults. Then calibrate the Idle, and then start new tune.
Japanese people usually rewrites everything from maps and menus on paper before you do it.
