Question Prior to Beginning to Self-tune

I have one question in particular that i couldnt seem to find the answer to. Should I be tuning my car in stages, or installing all my mods at one time then tuning them together? I figured the latter would be dangerous to do logs, but i wanted a definite answer. An example would be, having my car with a intake and tbe already installed, with bigger fuel pump, mbc, and larger turbo waiting to be put on. Should I tune the exhaust and intake first, then install the fuel pump, mbc, and turbo, then retune with those mods. Or should i be tuning all these parts at one time? Any advice would be appreciated.

Throw it all on, leave the boost low and tune from there.

All on... Start you idle logs and tuning. Then start at wastegate boost and work you way up...
Doing full throttle pulls to 5-6k before going all out aint a bad idea...
