Aem > ecuflash :)
I just got an AEM EMS also. I haven't had it installed or tuned yet, still using stock ecu with flash. I'm having issues with start up and idle using 1000cc injectors on the stock ecu. I've been told that this is the fix. I've also heard you can expect around 50hp more just from tuning with an installed aem over the stocker.

Your inj latency batt offset table needs to be calibrated.... along with your primary inj scaling
AEMs have their place. There is alot you can do with a stock ECU but it requires alot of time spent reading/experimenting where the AEM is fairly straightforward.
The 3 main areas of complaint I have with the AEM are-
Idle control does not properly support stepper type IACs
Knock control sucks
Start sucks (I hear the V2 is better now than the V1 was)
Other than that they are nice to work with, though if you make the effort you can use the live tune patch on the stock ECU. The datalogging is awesome I cannot deny.

The tune on the fly is for the 8's, unless they have implemened it for the 9. I spoke with ziad and applaudd sent me a trial ix livemap rom... but I never really found the time to mess with it... (Sorry paul)

I still like how ecuflash has straight up formulas for dialing in fuel and some other formulas making datalogging a bit more revealing. But in the long run, seeing someting you wanna change immediatly is less work.
JOHN B - What dont you like about the knock control? The slow restore rate?

Mike
I have the AEM EMS Series 2, but no experience with the Series 1.
The start up and idle with my Series 2 is as good as or better than the stock ECU on E85 w/1450 FIC Bluemax injectors. I'm tuned for 91 oct as well, but haven't filled up with 91 oct yet. Also, I have had no knock control issues. I did have a lot of false knock with the stock ECU after going to my 2.3L stroker (this might have been caused by the ECU map I used, which was basically an e-mail flash tailored for the motor break in). The engine break in was on the stock ECU for about 1,200 miles before installing and tuning the AEM EMS S2.
I think the tuner has a lot to do with how the AEM performs. My tuner used to be an engineer at AEM and knows the EMS inside and out.
HOWEVER, my EMS is currently at AEM for a fuel control issue the engineers are working. The Series 2 is still pretty new and IMO the software still has a few bugs AEM needs to work out. Hopefully I'll have it back this week or next with the issue solved.
UPDATE: Picked up my EMS S2 from AEM this afternoon in Torrance, CA (25 Jun),bench testing did not reveal any fueling issues. However, AEM will be releasing new firmware update in the next week or two. Right now, two EMS S2 users have been issued the firmware update. Tuner will be installing on Wednesday... hoping the new firmware will address the issue with my situation.
Until my unit is fixed and working with zero issues, I can't recommend the Series 2 at this time. IMO continue to monitor AEM EMS related post until customer confidence regarding the software is higher.
Both the stock ECU and AEM EMS are great units in the hands of a good tuner.
Agreed... The AEM EMS S2 is much more "crispy" than the stock ECU on my setup.

I think the stock ECU is either code heavy or intentionally over smoothed for drive-ability which interferes with the input fidelity. Standalones just have a much more pronounced "crispness" to them that I have never seen a lower end stock ECU match.
For the price though, it's hard to beat.
