It could be PC related, and the transfer getting interrupted while its downloding, but try putting a battery booster on the car's battery. Once in awhile a failed download/flash can be attributed to low battery voltage. Its not very common on 03-05 cars, but it can happen.
if you can read sucessfully, but not write, then I would try to get someone with a cable and a good installation on a different computer to try it also.
You just want to rule out the possibility that the ECU's flash memory is not accepting new flashes (memory error or something. I wouldn't get too alarmed though because a truely bad ecu is a very very rare occurrance.
