I just purchased some audio for my car, some nice alpine components and alpine speakers in the rear, new alpine headunit, and boston acustics amp to power them.
OK, the real question is whats the best way to wire this setup. Since i have the ssl package, the amp basically powers the speakers. The reason i decided to replace everything is because the amp took a dump.
But i noticed, the harness for all speakers plugs right into the amp, im sure the amp i get isnt going to have this, am i gonna have to wire all the speakers into the amp and use the rca cables and plug them into the actual head unit. Any ideas will greatly help thanks.

If you're asking how to install everything, then you should enlist the help of a friend. A 4 channel amp takes some work, and for a 1st time install might not be the best idea to go it alone.

Run new speaker wire to each speaker. OEM speaker wire is small and crappy. There's no point in installing new speakers and amps just to use the awful OEM wiring. That's kind of like installing a bigger turbo and adding an intercooler, turbo manifold, and downpipe, then using the stock exhaust and throwing a generic muffler at the end.

There isn't much anyone can tell you; this is standard install fare. Even easier then most. There's factory hole in the firewall right behind the glovebox. It's visible from the engine bay. Most folks use it to run the power wire into the cabin. The rest is up to you. You can run the wire under the door sills, or down the path of the console. Hell, you didn't even tell us where you want to mount the amp, or exactly which amp it is so that we could form our own conclusions. If it's a 4CH BA (is it?), then the trunk is your only option. For best sound, and as a way into making this into a worthwhile project, I'd strongly suggest sealing and deadening the doors. More info can be found here: sounddeadenershowdown.com
By the sound of it, you really aren't very comfortable with any of this, so why not have a shop install the system? Everything doesn't have to be DIY.

But if you REALLY want to use the factory wiring you can tap the wires from the factory amp that runs to the speakers. That way you won't have to run wires through the door grommets.
Depending on how big your new amp is you can mount it to the X brace in the trunk against the rear seats. My 5channel amp is mounted to a board sits behind the x brace. 2 screws hold the board in place and the amp just screws into the board. I ran my speaker wires through the carpet and through the left side of my car since my power was ran on the right side.
But if you REALLY want to use the factory wiring you can tap the wires from the factory amp that runs to the speakers. That way you won't have to run wires through the door grommets.

So far these guys are being VERY helpful for the little information given. Honestly bro, being a professional install gone Marine, it's hard to answer the question .... but I also understand you don't really have the experience to ask the question WE need to hear.lol
Big tips, Power wires and Signal wires shouldn't run near each other as it'll cause interference. IF YOU MUST cross the two, try to cross them at 90 degrees. Off the top of my head, I'm not sure where the SSL amp is, but it is possible to use some of the existing wire. Personally, I'm running all new wires in my Evo...however I will say my evo is pretty much a bare chassis.lol
