Take it in to the dealer. I know there are tsb for 2nd 4th and 5th gear syncros for 03-04 but dont know if it applies to 05.

I just got my o3 back from the dealer with a similar problem.
they replaced:
3rd gear and 4th gear.
All 1-5 synchros
new fork.
new clutch. to bearing. pressure plate
all new shims
all new spring and parts needed to rebuild my tranny

I still have a freaking 3 and 4 gear grind. I think there is not enough clutch fluid pressure in the system. they need a bigger booster is my guess.

I figured out that if I shift at higher rev's, 4500+ there is no noise or notchy feeling.

Its really up to the dealer if they want to cover it. Have they seen you car mods? If not then you can take them off if it doenst bother you and take the car in to service. Havent heard of any tsbs for 05's but its possible.

There has been A LOT of discussion on this. Searching might help the cause. I had a similar problem with my 05 gsr (also about 3 months old) Took it in, they drained the trans fluid...found no metal shavings...filled it up with a new fluid and took it for a drive. Since then the problem is much better. IDK how cold it is where you live....but for me...the trans does not like cold fluid in it. It will shift like crap until you warm it up A LOT. Ive heard stories of dealerships filling the trannies with wrong fluid types, etc....so that might be youre problem also.

Anyways, after I got my fluid changes, the car is still a little notchy, but it doesnt grind. You still have to rev match almost every downshift perfectly though to get good shifts.

Also, a lot of people have reported that this type of thing dissappears after the car gets a couple thousand miles on it. If its grinding bad though I would take it in....in stock condition.
