I having the same problem than you: I de-installed all the BR stages on my car and still having the problem. I installed another set of plugs, plugs wire, coils, MAF, Cam Sensor, also I blow and clean the fuel line and the fuel rail. and still having the problem. I will thinking to trow my car to the dealer ship.

One of the things I havent seen mentioned yet is the car being retuned for the intake. That makes a huge difference on the Typhoon. You could be running lean and the car is pulling timing, you may even be knocking and dont know it.
As mitsuorder said, double check that you got no leaks in the IC hoses and at clamps.
I've had issues with surging and misfire and overall weird behavior around 3500 and 4500 rpm in the upper gears for awhile. Installing upper two Samco hoses with tbolt clamps has made a world of difference. I have smoother, more linear power, and also hold boost better. Another thing is that the car "blows off" cleaner now, whereas before it would buck unless I shifted or disengaged the clutch. Now I get a pshhhh just by releasing throttle.
I could have had a defective or broken hose, but the clamps probably help too. I did tighten them periodically, but the stock ones are easy to strip (yes I used socket and not screwdriver).
I also cleaned my MAF with brake cleaner, but you said you already replaced the MAF...
