Take the car to about 40 miles and hour and do some semi agressive brake, bring the car to a fairly quick stop but dont mat them. Do this about 10 times giving them plenty of time to cool between this time. Then do the same thing from about 55-60 but only 2 or 3 times. Then check. This is how I break in new pads which is what your car has. If it dosent seem like its going away at all take it to the dealer.

Yes, it was also the drivers side. You can do some hard braking if you want to try to speed up removing the line. Although it wont hurt anything with it being there so if you want, you can just keep driving regular and normal wearing of brakes will remove it.

Stop freaking out. Something (probably a rock) got stuck between the pad and rotor surface and gouged the rotor. This happens all the time. It's one of the downsides of having huge, multi-piston calipers: the top is open (to allow pad changes) and therefore exposed to the elements.

No big deal.
