Transmission clunking

I've got an appointment next Monday to take the car in just wanted to know if anyone else has noticed this. When my car gets warm after driving for like 20mins or so, when I shift from 1st to 2nd but dont put it in 2nd all the way there is a sort of clunking noise. This is not related to the notchy grinding noise because I have that as well. It does this as well when I drive down the road hold the clutch in and shift 1st to 2nd and from 3rd to 4th it clunks around, is this possibly related to not having a reverse gear and using 1st and 3rd for reverse???

Grinding gears? Thats normal, I wouldnt worry. If you try to force the gear in without pushing the clutch all the way, it may as well be hitting a solid wall.

When I shift to 2nd but don't put it in 2nd, just past the neutral position it feels as if it hits a wall and clunks the transmission. This sort of hesitation and clunk has had me miss 2nd gear once pretty bad.

That's normal on a Evo, it has tight ratio gears.

If you mean the clunking noise when your car heats up that's coming from the engine compartment while depressing the clutch, that's normal.
