The proper procedure to flash any type of ecu would be by some form of a bench flasher i.e. the 9v battery adapter we supply you. This will supply you with the safest stable procedure as possible. It is not crucial for you to do it this way, which is why we offer in car flashing capability. If you choose to leave the utec in the car connected to the stock ecu it is very likely you are going to have a CEL with the way the baro signal is held during the reflashing.
If you are in a pinch, you can reset the stock ecu by disconnecting the battery terminals for about 10 minutes. This will give you the same effect as disconnecting the stock ecu at the plug connectors.

1) leave the UTEC in if i power it down with the key in and watch for the red LED to go off as stated in the manual, then turn on in FLASH mode, run the flash, and power down watching for the LED off again, finally switching FLASH mode off?
2) leave the UTEC in if i reset stock ecu by disconnecting battery for 10 minutes and follow procedure in #1 afterwards?
3) just take it out and use the 9v battery no matter what?

If you have an OBD-II scantool you can reset it that way afterward too.. I generally use the 9v battery method but I don't remove it from the car (I just unplug the wiring harness if I have the time or am in the mood)
