Here is the key. Sealing off any reverberations coming from the trunk lid is whether you system will sound right facing forwards. A lot of times, letting the rear seat down cuts some of these out and thats why it's perceived as a better sound. Until you let the seats back up.

Have the Sub Face the Rear bumper, most of the vibrations are going to come from your taillights believe it or not.
