I'm planning to upgrade the front and rear speakers while using stock headunit and tweeters. Will this improve the sound quality afterall? I just need a clearer sound, no intention for big bass or anything like that.
Also, what speakers do you guys recommended for using with stock HU?

If I were you, I'd replace only the front speakers if that's your plan. Stock speakers are paper cones which are notoriously horrible at reproducing clean mid-high freq sound. Any aftermarket speakers will help greatly with that. I don't know about the tweeters in the Evo as I haven't heard them, but I'm guessing there's plenty of room for improvement.
My reason to keep the rears stock is so that you don't lose bass. A lot of aftermarket speakers aren't as good at reproducing bass as paper cones - the one thing paper cones are good at. This isn't to say that you can't improve on them too, but it sounds like you're not gonna be too picky. Having the nicer speakers up close to you will give you the improved accuracy and having those stock ones in the back will at least keep your bass levels where they are.
Replacing the head unit will also make a huge difference in the clarity, even though you said you wanted to keep the stock one. Personally, I'd say driving the stock speakers with an aftermarket unit will give you much better sound than the stock unit driving aftermarket speakers as well. If I were you, I'd look into that and maybe a set of speakers for the front.
To find some speakers for the front, find other LS and Evo owners with aftermarket speakers and see what they think of them. If you're not particularly experienced with installs, ask how easy/hard the fitment of the new speakers was also.

actually, if you're gonna upgrade you should go for a new HU first! this will be a much better upgrade.. the stock speakers aren't that bad in the EVO.. then when you get the money, buy nice speakers..
preferrably do both right away though.. that's what i did, and i'm loving it!!

i got my clarion HU for $189!!! the red setting matches pretty close with the dash colors!

I agree with neilscully about just upgrading the fronts, and either leave the backs stock or take them out. When i was just running a stock headunit i ran a pair of Boston Acoustic RC620 components and i was pleased with the sound. Just an idea but to help a bit more is maybe take the money you wanted to use for the back speakers and get an aftermarket headunit.

What do you guys think of Polk EX365s for front speakers replacement? They are pretty affordable 6 1/2" speakers and have great sound (I listened to them today with some cheap Aiwa HU). Also, how hard is it to fit those aftermarket 6 1/2"s into stock housings?

i assume they DO have better bass than those paper cones....
There's an old saying in the car audio world
"Garbage in, garbage out"
Your stock HU sounds... okay... with stock speakers, but put a nice, sensitive speaker on there, and you're going to notice all the flaws. Like Neil said, an aftermarket HU on stock speakers will sound better than aftermarket speakers on the stock HU.
