Reprogramming an ECU DIY Lancer CS 2004

so recently did an engine swap over and my mechanics (back yard) but a coil plug and other plug back the front. Only 2 cylinders will start. I got out an auto elleci after blowing 4 coils because the 2 cylinders weren't firing and he said the switched plugs friend the ecu. There is no burn marks on the ecu that I can see of bubbles.

I got a new ecu then was told I will need to reprogram that ecu... apparently it's a very expensive job.

Theres a possibilty that there is a crushed wire in the loom however the auto elleci said it's fine :/

i want to know if i can easily reprogram the new ECU and how?

ANY HELP WOULD BE AMAZING
