you can make the motor go into a auto or a manual car , like hobie said i had to put my flywheel on in place of the autos drive plate, it looks like a flywheel but skinnier and smaller. You would only have to mess with the ecu if you were going to turn your car from an auto to a manual or vice versa, that would be a chore. But yes it doesnt matter if you buy a auto or manual motor they are the same otherwise.

Is it necessary to hone the cylinders or use a ball hone? Is one better than the other? I know it lets the rings make there own path for a better fit but is is worth doing especially if there new pistons?

Usually its the best idea to hone cyclinders any time you have the pistons out, it just makes sure they are all smooth, its like turning your brake rotors or your flywheel when you replace the clutch.
