The bottom end should be fine, your main concern is if the head got warped which it probably did. I pulled the head on a friends car that had overheated very briefly due to fan failure and the head had to be resurfaced and obviously a new hg installed.
It sounds like your failure was caused by the infamous hose failure on the 05's where the coolant line runs through the turbo. Your dealership should realize this and replace everything under warantee. A simple compression check should be able to let you know the extent of the damage. There is really no way of knowing if its just a hg failure or a damaged head. The head needs to be pulled reguardless.
In my experience if it heats up bad enough to ruin the hg, the head is probably warped as well.
Its very strange to me that they said they were gonna have to change out the exhaust, as that make no sense at all. Coming from the dealership though it does not surprise me.
