Shift from 2nd to 3rd after pulling from a stop sign, no clunking, no noises just over rev, doesn't even engage at this point in any of the top gears, 2nd 4th 6th, reverse work just fine no clunking, grinding or extra force required.

Thoughts?

doesn't sound like a tranny problem, sounds like the shifter cable mount clips fell off.

Check the shifter cables at the transmission

 

Done, seems like a weak clip right at the U that holds the cable. Any suggestions to increase the holding power of the U clip?

 

dude i think your shift fork broke happened to me in 3rd and 4th but warrenty covered it

broken spider gear which consist of 1,3,5.... and 2,4,6.. if any of these break you generally lose it's associated gear. Seeing how 1,3,5 are at the top of the gear shift, and 2,4,6 are at the bottom.
