Engines in ALL cars get wet when it rains (and you are driving) and when you wash the car. Water won't hurt it.
You might want to try detailing the engine after you wash the car though.

Yes, the bolts do rust, yes it looks nasty after a while, and yes if you use a wire brush, or even your fingernail to scrape the rust off, you will scratch the heat sheild. The black paint on the heat sheild is very delicate.
I guess the best thing to do is to remove the heatsheild and bolts and puty a nice THICK coat of black paint on so as to prevent scraches and/or rust.
