I have always wondered the mechanical reason for lining up the top plate to the bottom plate. Why do the plates need to line up?

Yep. It'll cause a popping/banging sound. The spring binds up, and as soon as it gets a chance it unbinds itself.

OK I finally finish installing my Bilstein + Swift Spec R springs and I must say they are 10x better then the stock springs.... the car feel like brand new no more bumpy ride!! the car actually feel alot more stiffer and handle way better then stock springs. the best money spend lol. Now for an aligment not sure if I should just align to normal spec for DD? Anyone have the same set up with an alignment setting for normal DD?

Yeah, just thinking that this could be the source of some of the front end noise complaints.

front camber bolts set to -2, rear set to -1.2 to -1.4 and zero toe all around.

For DD, I'd use the -1 bolt setting and -0.5 to -1 rear with no toe. Just will help tires last a little longer.

I agree with Smike for a DD. Tires will last longer at -1 F 0.5 r and zero toe. The Spec-r's are fantastic aren't they?

Bearing in mind this is a DD, you might replace some of the bushings like the stock front sway bar and rear sway bar ones with polyurethane units. It will feel crisper overall for not much money. DO NOT replace any of the control arm bushings that contain a spherical factory bushing unless they are shot. Replace those only with factory ones, not polyurethane....

Meanwhile enjoy your Spec-R's sir :-)
