Intermittent high knock count when shifting into 1st or 2nd?!

I recently linked an AP to my nearly stock X. I loaded the stage 0 map to get a baseline, before I started modifying up through the Cobb stages. I notice that I am intermittently seeing knock when I shift into 1st or 2nd gear. Most shifts are 0, but a few shifts have reached double digits (11-18 range), which is why I am a little concerned. Does anyone know what could be causing this and/or how to properly fix it?

A few notes:
-I have been daily driving a manual transmission vehicle for 12+ years
-The knock is occurring during and/or immediately after shifthing... not sure if there is a slight delay with the AP read-out.
-I can't find a rhyme or reason to it... smooth shifts, rough shifts, low RPM shifts, high RPM shifts, etc.
-I don't have a log at the moment, but if needed, I can try to download from the AP
-I did try to search out a thread before I posted this, but I couldn't find something exactly to this nature.

It is possible it's phantom knock caused by clutch engagement noise, but I doubt it on the stock clutch. I would load the stock map and drive it for a while to see if you can duplicate the issue. At least then you can determine whether the Cobb AP tune is causing it. You don't need to un marry the AP just load the stock tune and you can still log.

Thanks for the feedback. Stage 0 is the "simulated stock" tune, which is where I wanted to start for a baseline on how the car runs.

I assume it was phantom knock, but I would like to know for sure. I guess I have a few options:

(1) As it is under warranty, I can take it to the dealership but what would I state my issue is? I took it in for a CMS recall/replacement about 2 months back.

(2) I can load the stage 1 map and see if I still have an issue.

(3) I can install _____ (something) in an attempt to eliminate the clutch engagement / engine movement. Are there any recommendations on where to start?

After doing some more research, I found 2 helpful sites (*Thanks Cobb*) -

I guess I will try to ignore the knock

If anyone has some inexpensive ideas to troubleshoot, I would still be open for feedback from some veteran Evo owners / turbo-enthusiasts.

i was gonna say that most likely it is just the phantom knock and really shouldnt be any concern unless it appears at high rpms.

I put in the newer (twice the size) relay. That didn't seem to help.

The second I flashed to the stage 1 map, my problem immediately went away. The whole issue was the Cobb stage 0 (stock) flash.
