Honestly, no.
The OE FMIC is actually great quality (far superior to some of the really cheap stuff from China), but going to a larger quality core (like the ETS, AMS, Buschur, etc) really won't harm anything on the factory tune, just help fight the heat-soak from track or daily driving in traffic.
If you already have a tune, all changes to your car could make a difference, all depends on how tight your tuner pushed things. So, after being tuned, always consult your tuner before making changes. However, if you go to a bigger FMIC, this will allow your tuner to exact the most from the upgrade. So if you want to get the upgrade, yet keep your tune factory for warranty, you can, and then you can get more out of the upgrade later down the road when you decide to get a tune

just get the access port and call it a day. hard to believe how much something so little can have such an effect on your evo. plus kool thing is, it saves your factory tune 1st time u use it. i live near plano where cobb also is located. get a nice tune and dyno, whatever they tune the car to can also be stored on the device. pretty sweet deal if u got the money for the access port and are geographically close enough

Does anyone know if i can run their OTS maps, with the addition of an IC?
I have a catback, test pipe, so i'm going to run stage 2, but i'm not sure whether my 3.5" IC would mess things up... anyone know?

An intercooler and intercooler piping is generally fine on the OTS maps. Boost may be affected slightly so be sure to log a few runs just to ensure it's all kosher.

i would call cobb and see what they have to say which is what i usually do before i load a map. just makes me feel better about doing it i guess. i have a buddy with a 2008 evo and hes got intake+up kit, dp, hfc, running their stage 2. he ran it for about 3 weeks before heading to plano and getting pro tune. the stage 2 would have been fine but pro tune even better.
