I use touch up paint pen, not the brush one. Touch up pen is way easier to use.

 

i would suggest masking it off, use a rust neutralizer (the one that converts rust into primer), then touch it up. the area beneath the paint that's still there probably isn't rusted, otherwise you'd find it peeling already. it's a quick n dirty fix, but it should get the job done.
