If the exhaust is a cat back, it doesn't require a CARB E.O. #, the exhaust after the cat is free in terms of emissions compliance. He cited you because it was too loud.
I have no personal experience, but according to the CA BAR site, the referee will test your exhaust for noise compliance. If it's not that loud of an exhaust, you could take a chance and leave it on for the test.
