is that a NON noob answer?
Fair enough. You'd be surprised. A friend of mine had a mitsu tech install his clutch and for some reason the disk was installed the wrong way. So basically it ran rough and rattle like crazy. The springs were hitting the bolts holding the pressure plate in. Maybe a clip fell off? or a bolt is inside the clutch assembly and is being knocked around and when you press the clutch it holds it in place? lol. Very unlikely, but I'm just throwing stuff out there.

Take your tranny out again, since you've done it so many times. It should be second nature to you to take out and put together. check the clutch assembly, make sure everything is tight and screwed into place.

Also, check the tranny oil. See how much shaving is in there. Or if you get big peices of metal...then you have a problem.

i just got my whole drivetrain rebuilt by shep and installed a quartermaster (un sprung) twin disc clutch. it makes all kinds of crazy noises! i thought it was the tranny too. so i called shep and talked to john. he seemed to think it was the clutch. sure nuff, a friend has a tilton twin unsprung and he built the tranny himslf and his makes the SAME noises! john says that the clutch can amplify the noise from the tranny and thats exactly what it sounds like.
also the guy that bought my old talon put a quartermaster in it. so i called him and asked him if he noticed any new noises after he installed it. to quote him " yea, it sounded like a bucket of bolts" so there ya go..... i would try a different clutch if i were you.

Not a single intelligent post in here. most likely because there isnt a single person here who builds these transmissions.

I build transmissions and have noticed a problem with the evo tranny that will give this exact symptom the poster is describing. Noisy gear rattle at idle. Noise goes away when clutch pedal depressed. input ahft indeed stops spinning when clutch is depressed.

problem may be 5th gear loose on the shaft. I have seen several with this problem and it confuses me why it happens. But fifth gear fits very loose on the shaft. allows the gear to chatter back and forth when car is sitting in neutral with input shaft spinning.

Not saying that is it. but it is very likely possibility from your description.

Noisy clutches dont usually rattle the gears like this. the clutch itself will be noisy when pedal is depressed, and there will be lots of driveshaft noise on decell.

for an expert you missed a critical point in my post, which by his answer would show its not the input shaft (or a vibrating 5th gear).

the input shaft will spin even with the clutch depressed if you have the car in gear and are rolling forward. since he said it never makes noise when the clutch is depressed, it doesn't matter if the input shaft is spinning or not, the noise goes away when the clutch pedal is depressed.

Also, if it does it when sitting still, it's deff not your transfer case cause nothing is moving. If it goes away when clutch is depressed, I'd suspect pressure plate.
Edit: Thinking about it... I duno, could be the fingers, springs, disc (inner/outer) could have a lot of play. If you had apart 4 times, what's one more time? I'd put the stock clutch (or different) back in it to see if it cures the problem.

That would include your post. No one knows exactly what the problem is, thats why we are suggesting what it could be. From the OP's description, it could be almost anything in and around the tranny.

I'm still leaning towards the clutch assembly itself.

yes, im a noob but i have seen on other post that this noise could be the TOB. the post said if it was anything other than OEM then they make all kinds of noise... but i have a stage 3 clutch and mine makes noise on decel.
