Tranny Noise? Please help

First of all I did do some searching but was unable to find what I was looking for.
2005 evo mr
82k miles
Stock 6 speed
Act HDSS
Shep Rebuilt t case
Shep restacked rear diff

I'm getting a squealling/whine sound coming from in front of the pedals while driving. The sound is also speed sensitive, meaning its louder and whines more the faster your going. It doesn't sound like the t case and it was recently built buy shep anyway. When I hit the gas hard it seems to upset something and makes the sound as I let of the gas. When I put load on it it seems to go away but is right back as I let off the gas. Sometimes it will go away when I push the clutch in and sometimes not. Sometimes it will go away when I put it in neutral and sometimes not. At first I thought it was the throw out bearing but I'm pretty sure it's not. Also since the noise 3rd gear can be tough to shift into sometimes. All of this is hit and miss but only starts when the gas is stabbed and something is upset. I hope this description is well enough to understand. Thanks for any and all help!!!

I had my helmet on when I blew my 6-speed, so the only noise I heard was when I let off the throttle, pretty soon after that 4th gear was non-existant

I'm just wondering what exactly the problem is and if a normal shep rebuild will fix it?

I did. They were confused and said to try to get someone to diagnose the problem so I don't pay for a tranny build if I don't need one.
