question about tuning and going back to stock
There has been talk that there is a "flash counter" so the dealer can see how many times your ecu has been flashed. If this is true, or how easy it is to access if it is true IDK. I've never had a problem, though i've never done serious expensive damage to my car haha.
Based on what Tephra said here, there IS a flash counter:

Now, I'm not sure what level of access an average tech has to this information at the dealership level. If push comes to shove and you go in for a new engine, Mitsubishi corporate can pull this information if necessary.

In reference to the "flash counter," I know for a fact that it is not accessible via the standard MUT-III interface. Whether the new MEDIC device dealers use can readily access it without sending a custom MUT command, I do not know.
Besides, who is to say you didn't swap among Mitsubishi-sanctioned flashes 100+ times
They absolutely cannot prove what you flashed the car with, and they also can't legally force you into using a Mitsubishi dealership for service, so they can't get you on that avenue either.
I gave up on the whole Evo warranty thing a long time ago. You're screwed either way if you end up really needing the warranty to cover your butt for an expensive repair. They're going to blame you for abusing the car regardless of it being hopped up.

Trust me, I'm not counting on it getting warrantied. In the end I will probably get the abuse excuse like you said. Not a big deal to me, I'll just send it off to shep then. I'll check back if they saw the car has been flashed. I'm currently on a stock tune but it was previously tuned before.
