Clunking front end noise??
Well, I can tell you that I found the source of my "clunk". It was exactly as you guys describe.
This might help you guys... or at least add something to your own checklist.
It turns out the FRONT PIPE/DOWN PIPE is too close to the chassis of the car, and during transitions, hard braking (basically anything that generates higher g-forces front/back/left/right), it would "clunk" onto the car body. Since it was hitting the chassis itself it was very hard to pinpoint, unless finally it was isolated to this.
This was the el-cheapo ebay one, and I have a new Evo IX JDM.
In any case, my shop is making a metal spacer (about half an inch tall) for the turbo outlet pipe connecting to the front pipe / downpipe so that it essentially "lowers" the down pipe by a half inch. We are hoping that this is enough lowering that it won't making crashing sounds on the chassis.
Some people might decide to just bend their front pipe with a hammer or something, although you might want to remember that this will reduce it's flow and hence performance.

I have an 05 MR with HKS hypermax and I to experience the clunk. It did it before and after my 3" downpipe. I have inspected the suspension many times and can't find a single thing wrong. I'm about to have 2 mechanic friend's of mine take a look and make sure im not missing anything but it has been doing it ever since I got the car with 13k now has 20k and it doesn't seem to be changing or doing any harm. I will update and let you guys know if either of them find anything.
I don't agree with the fact that "it's just an evo noise and we have to deal with it." I've had the noise since I bought the car. It only happened every once in a while when I hit a really deep dip in the road. Just recently it has gotten progressivly worse and now seems like the whole front end is cluncking. I will be having a friend put the car on a lift on Monday and I'm not going to quit until I find the problem because it's a pain in the ***
Ok this is my problem and finally I found for 100% what it is I have RSR downpipe it one big piece like dc sport on my IX I put it on no problem after I install my tanabe springs I started getting bad rattle really bad so I thought it was something with my strut its not
And it would rattle only when the car is on the floor everytime I jacked it up the rattling sound went away put it back down the rattling comes back
went under the car put cardboard paper eveywhere I think it can hit just to make sure it was my dp
Got kartboy hangers rattling went away for 2 3 days then came back but no where close to what it was before but they did help
Went to get a wheel alignment done today so on that machine the car gets lifted on the wheels so it would be like being on the road and my swaybar is sitting right on top of my downpipe like 1mm away
I have tanabe springs on my ix sway bar is sitting right on my RSR downpipe

HELP --> I just bought a completely stock 05 Evo last week. I put some Tein S Tech's on it and now the car pulls to the right, while clunking from the right over small bumps. (Didn't clunk before). It's wierd. Also, the left front tire was worn really bad on the inside, but the three other tires were normal when I took them off.
I am wondering if it is possible that the right strut was already blown before I put the springs on, hence the wear on the left tire?
Also when I first put the front struts on the car, it made a lot of noise when I turned the wheel back and forth, so I took the struts back off and pulled them apart thinking that maybe I had put them together wrong. I put them back together and then back on the car and the noise stopped when I turned the wheel, but it is still there when I drive over bumps.
This is pretty strange to me, as this is the third time I have put S Tech's on one of my Evo's and this is the first time I've had problems like this.

But it doesn't affect handling.
