The only problem is my shifter is stock.
Isnt that special

Ok this just pissing me off, If I went to a deal to get my car fixed and they told me I had an aftermarket turbo charger I would walk right into the mechanic bay and get face to face with the punk who said it and raise hell, doesn't anyone realize you get your way when you act like a total phunking a-hole? Its what my WW2 dad tought me.
There are only two reasons they should deny you warranty work:
1. If you have aftermarket performance parts on the car
2. If you have abused the car
If you have done neither then you should talk to a manager or bring it to another dealer.

i had AL dynoflash my first 2003 evo8 and they said it feels faster than stock so they voided it lol nothing else was done to the car..... the funny thing is i brought it in to have one of the light bulbs for the tach replaced why were they even driving it? another thing is when i bought my first evo in 2003 i got a broucher on the evo and was telling me too modify lol a$$ clowns just tell them to fix it or you wont buy an evo X from them..
good luck with this man go higher than just the manager
thats what i would say too
some warranty concerns...
Bought my 05 Evo a few eeeks ago and yesterday I washed my car for the first time.
I'm washing around the bumper area and I notice that the paint is peeling in two small places on the rear bumper. Another thing I noticed is a 3/4" hole in my door where the door jamb is on the passenger side...looks like somebody used a 3/4" hole saw or drill bit and drilled a freakin hole through the door for god knows why! I'm pretty pissed and I just wanted to know through here first, If I can dish this out with the dealership and have them replace the door and the bumper. I have a 2yr/32,000 mile warranty on the car and didn't notice these things until now.

Is the car new or used?
If it's used, there is probably not much that can be done with the paint as it might be wear and tear.
The hole that was drilled sounds like there might have been some paintless dent removal done. Can anyone else vouch for whether or not there is suppose to be a hole there?

That drill hole still sounds like paintless dent removal to me.
You can try asking the selling dealer to repair the paint, but again, it's probably just normal wear and tear from the first owner. It's worth a shot though.
Good luck and enjoy the car
